So I have solved this one now - here is what you have to do:

Move the palette definition
From: x8 4000 - x8 5000
To: x4 0000 - x4 1000

Move the palette data
From: x9 5000 - xD 4000
To: x4 1000 - x8 0000

Truncate the rom to 512 kB

Transfer all custom ASM and hiJacks from the fixed color-hack.

I also recommend the following:

Remove the back-wall in the final boss-room. It does not flicker anymore - but it does look better without it.

Redefine the palette for the suitless Samus in the best ending. I had to edit the sprite in order for it to look good (tweaked the eyes and bikini).

added the Mario Coin counter in the status bar area, and also added a little star to indicate that you have collected the current level's Mario Coin, which will be added to the tally once you complete the level.

Why not simply (assumably) change the palette of the counter - so it will appear in blue (instead of white) when you have collected the coin?

Hmmm... gameYob is a really competent emulator, coded by Drenn no less.

Might be some new behaviour/solution introduced in the latest version that can be coded in a different way?

If you want to - share the coding differences between the latest and previous (if that were more compatible) version - maybe Drenn (or someone else) can figure out whats going on.

That's probably THE WORST advice you will see about romhacking. Everybody with at least 2 brain cells can give you tons of example why it is bad advice, so I'm not going to even bother.

This is probably THE WORST rebuttal you will see in this thread.

I have to side with Psyklax.

Start the project yourself, do whatever you can and learn as you go along. If you show real commitment - others might consider to join in on the project.

I have altered the last routine so it will not mess up the colors (C6 0B -> C6 20)

They seem to have no effect however - perhaps because the cartridge type must be altered as well.

So I have studied the differences in more detail and isolated some custom routines.

The below routines can be implemented without messing with the colorization.
I have omitted one routine that I know mess with the colorization and some changes I believe were made to make the game compliant to real hardware.

ShadowOne333: If you want - go ahead and make the following changes to the EJRT patched rom and let me know if that made any difference:

To be honest - the way I removed the back-wall is pretty crude.
It only replaces flickering tiles with empty tiles - which is kinda lazy...

Here is a approach you can try:

1. Download and apply the colorizing patch to a clean rom: http://www.romhacking.net/hacks/175/
2. Make a copy of the patched rom
3. Download the GB-colorizer tool: http://www.romhacking.net/utilities/30/
4. Open the rom-copy in GB-colorizer and JUST SAVE it.
5. Make a diff-patch of the Fixed version AND the, by GB-colorizer, messed up version - with LunarIPS.

If you/we are really lucky - this diff-patch will save the day!

The way I removed the flickering while fighting the queen metroid in my version (http://www.romhacking.net/forum/index.php?topic=20063.0) - was to remove the back-wall altogether.

The back-wall is both backround tiles AND a sprite. The reason to use a sprite was probably because the original was suffering from flickering as well.

I even kept track of what to change to remove the wall:

This is quite common, people without skills of their own trying to get others to do what they can't do themselves.

Personally I dont get the necessity of a 99 health hack - just do a little grinding and plan your e-tank pickups and you're set.

In this case I seem to remember the big 'C' being a sprite (at least most of it).

Have you checked out the editor Stake for Castlevania? That editor has a title-screen editor you could use.
