What Vortex and Spinner elaborated on is the best approach for this issue. I've been doing that for at least a year and a half now (since the R5 introduced using patches) and it's worked out fine. If you have a lot of imports and you don't have the time you can download all the patches i've fixed for the Retron 5 here:

Hey, thanks for helping me out with this! I don't know why my ROM doesn't work on a Retron 5, but this seems very useful nevertheless. Could I please have permission to include this in the game's main download?

For those who would like to play this hack on their Retron 5 I've put together a few fixed patches:

Apply to Final Fantasy III (v1.0):

Apply to Final Fantasy III (v1.1):

Apply to Final Fantasy VI (JPN):

These are made to be only used on the Retron 5 for the most part but they should work on the PC/other devices assuming the headers are removed for the matching roms. The Retron 5 uses a variation of SNES9x though so keep that in mind if you see any minor issues pop up.
