Sorry for the delay. The directory structure should be as so:

/Directory/SNES_ROMS/ <- Roms here
/Directory/F-Zero_Final_Code/ <- Code here

Clicking the batch file from the directory in explorer should produce the correct results.

However, executing it as so /Directory/F-Zero_Final_Code/apply_batch.bat from outside the directory from the command line will result in the same error you are having.

So first do a "cd /Directory/F-Zero_Final_Code" then do a "apply_patch.bat" from the command prompt.

I hope this helps, let me know if you have any more issues.
Well it work now but problem is, practice.   I press up to see Ace track as Big Blue 2.  When I press up or down, it crash.  Also Ace track is like glitch screen all over the place.   Other 3 tracks, it work normal.  Look like you need work on track.

What kind PS2 emulator do you use?

Hate to burst your bubble, but it crash when I follow your step for roms and folder.   
This is what look like.
If this is not really work for patch, then why not try do this style?
This look more easier for both rom fusion in.   Why not F-Zero and F-Zero 2 fusion in once than your way to make this patch if it crashed like that?
OR maybe you fail to explain more detail how to use XKAS or fail to mention that require header or unheader.

Man, I deeply love this game and I didn't know it actually came out on Feb this year. So badass. Too bad GBA version can't do that. At least they have MMBN6 hack. Anyway enough sidetrack about that. I am using this emulator by WinDSPRO. Version is 0.9.12. They added up with this. Git#c128460 x64-JIT SSE2. This emulator work perfectly fine until I found hidden subway and after Mayl watching Lan gone, emulator crashed and shut it down by itself. I tried again and happen again. So how can I fix this emulator? It work perfectly fine so far until found hidden subway.

PS: I tried regular DeSmuME 0.9.11, same result but crashed and hanging black screen.

This is kinda fun.   Might give a try to play this game.

*saw this thread then turn it on my wii and remove old version of Pony Poki Panic then request for WAD to use this new version*   No wonder I didn't notice about graphic because I thought it was full version.   At least it look better than old version.   Keep it up.  Can't wait to see full version.  :D

Also I notice one thing during magic level up in battle.   Every time I get magic level up, the background start messed up.   I am using my PSP on GBA emulator.  If it problem from GBA emulator in PSP, then it is that bad?

I can help you with that I know someone will make custom sprite for you, unless you have enough money to pay for custom sprite for you.  Here is linky.  I am not sure he might have custom sprite what are you looking for.

From what I know, it might be not that simple.
First game suffers from Terranigma syndrome: small english font with JP kerning and lots of spaces.
The European version has this too plus an even uglier font replacement.
If it is not that simple, then what should I do first?

I have not looked at the games myself, at least not from this perspective, but given the amount of code recycling they tend to involve I would be surprised if you can't just copy and paste the newer font format over the older one. If you can operate anything that handles DS ROMs (ndstool, dslazy/dsbuff, tinke, crystaltile2...) you can give it a try.

It might be that you need to actually hack things in the end but definitely worth trying this as a first pass.
Well I never use any kind of these tools you mention.   I am not sure if I know how to use it.

I remember I played first part of MMSF series and I notice font look little bit bad.  I just wonder if it possible take font from MMSF3 and import to MMSF1 and MMSF2.

You're right! There is an NES version of The Battle of Olympus, the version dACE is hacking is the Game Boy port of TBoO. As stated on a previous post, dACE is not touching the NES version, yet.
Heh heh.   Aw.   Does other program will work in TBoO in NES version?  Let me know if you can.
